Basically, i have designed and fabricated microstrip antennas and now i wanna measure the resonance frequency and the Q factor by using a vector network analyzer.
Should i find the minima in the S11 parameter? The SWR? or the S12?

You should identify minima in S11 plot for knowing resonant frequency..........

Finding out sharp dip point in the S11 plot is the answer. Also it is to be noted that the dip has to be for the frequency for which u wanted your antenna to work.
The VSWR is calculated once u find the resonant frequency in the S11 plot. VSWR value should be less than 2 at the same frequency dip point what u get in the S11 plot. Then u can say it is a good agreement.

It is very possible and doable for the resonance to be measured with the following hints;
First, you can measure resonance frequency by plotting S11 parameters.This must be done carefully while designing the system.This can be done on the type of software you are using to simulate your design knowing full well that you have imputed all necessary design parameters of the antenna including the geometry of the system.
