I need to make individually recognizable single specimens of fishes of small size (3-12 cm SL) contained in a single jar and collectively registered under the same accession number in a museum collection. The specimens in a jar belong to the same species and were collected together at the same location and at the same date. I would avoid tagging with plastic or paper labels to prevent tangles of wire and proliferation of individual containers. Is there a way to write simple codes directly on the fish surface? Can you help me?

If the implant tags are not enough visible on preserved fishes you could use some Floy small fish tags (http://www.floytag.com/uploads/floycatalog.pdf). Some are short and should not tangle each other.
I do not know about x-ray imaging. They could perhaps be inserted in places where it does not matter whether or not they interfere, depending on the size of the fish... They are made of some kind of elastomer. Perhaps the company have some information, or they may be able to test it for you - if it works they may have a new application for their tags, and could sell more of them...
Standard practice is to slip a small narrow strip of museum label paper numbered 1-n in behind the gill opercle. Although not physically fastened to the specimen, they stay in surprisingly well - especially on small fish...

maybe you can label fish with small peace of water resistant paper with label written by graphite pan. You just put the paper in the mouth of each specimen. It works, we often do it on the field, but also sometime for the labeling in our collection.
