I am designing LED structure in Sentaurus device. I need to know how to plot internal quantum efficiency. Will specifying the quantum efficiency of the TMM BC optical generation in Raytracer section give the same efficiency plot?

I don't know exact syntax, but as far as I know LED action is based on radiative recombination. You can define integral of radiative recombination for your device inside plot section --> current plot section. Then ratio of radiative recombination to total terminal current should give the quantum efficiency. Hope this helps.
