I'm looking for some advices or protocols to remove Fusarium (mycelium and spores) present on the outer surface of wheat spikelets, in order to keep and then quantify only the part of the fungus spreading inside.
I already have some protocols used for endophytes isolation, but i'm not sure it is convenient here as the outer surface of my spikelets can really be badly infected by Fusarium. If you have any experience on that topic, please feel free to share! :-)
It is difficult to be sure that nothing is left. We had the same question with Drosophila some years ago, and use to pass in though clean media many times. But Wheat does not move. Accordingly, I would suggest to inactivate the Fusarium by fixation with formaldehyde or by UV light. All the mycelium growing inside will be protected.

It might be possible to surface disinfect using sodium hypochorite as is done with grains in which "endogenous" infection is searched for.

Please try Surface sterilization with mercuric chloride. i used it with my rice and wheat samples, its quite simple and effective.
Prepare 0.1 % mercuric chloride suspension in sterile water.
Wash/dip wheat spikelets in ).1 % HgCl2 suspension for 30 - 45 seconds.
Immediately remove your sample and wash in sterile distilled water for 1 minute.
repeat this washing step 3-4 times.
Note: perform all steps in clean bench.
