Have completed the genome trace.

Try to use Cel1 assay. Check it out: It consists of PCR over your region of interest and enzymatic detection of homozygous ( absence of signal) or heterozygous ( + signal) . In a way it analog of RIFLP assay but much more general. Hope it helps.
