I have a within-subject variable with 2 levels, before and after the treatment. I have a correlation between an EEG measure and a score in a psychological task, that changes significantly among the two conditions. I would like to statistically determine if any factor can explain the change in correlation, as I can do with individual measurements by importing them into an ANOVA.

What you need to execute is a multiple linear regression model with either your EEG or your behavioral task measure as the criterion variable. Suppose that you use the EEG measure as your criterion (Y), you will need to regress it against the categorical variables of treatment and the continuous behavioral task variable. In the event, your behavioral variable will function like a covariate in a repeated measures ANOVA with treatment as your IV.
As you are interested in examining EEG signals before and after the intervention/treatment, it makes a lot of sense to control for the confounding effect of task performance.
Maybe a 2 level GLM (true or false) analysis would help.
First, scatterplot to see if the relationship is rectilinear or curvilinear.
