I'm writing my master thesis about intersectionality among homosexual refugees in germany and austria. Homosexual refugees have to fight against 3 stigmata: refugeehood, nationality and homosexuality. I focuse on the stigma homosexuality. Is there a questionnaire and/or semistructured interview that contains the 3 stigmata in particular homosexuality?

I would start by talking to the people themselves so that you can identify their concerns, experiences and problems. Then it will be clearer what you will have to measure if and when you do a quantitative study.
If you are researching intersecting stigmas, then you presumably need a heterosexual comparison group, no? These also are worth talking to.
So qualitative first, so you formulate your research question in such a way that it actually addresses the issues and concerns that are important to the research population, not the issues and concerns that we (as outsiders) thing should be important to them.

Maria Amelia Viteri has written a lot of good work on intersectionality and the overlapping construction of identity and stigma across immigration/nationality, sexuality, gender, race, etc. You might check out her book: http://www.sunypress.edu/p-5919-desbordes.aspx and see the kinds of questions she asked in her qualitative interviews to get ideas about how to approach your project.
