Has anyone run into a problem with micro checker? I have loaded one genepop data set micro checker and it was successfully loaded. But when I try to load another genepop file that has much more data, micro checker refuses to load, despite the fact that this second file run successfully in genepop.

I suppose its too late to reply but I would prefer to reply as other researcher may get help who are facing the similar issues. When I was working on population genetic data analysis I also faced the similar kind of problems with most if not all input files. So my solution was to first take the example file given with the software, edit the file first according to my data (means the number of population along with your sample size down the column and number of loci across the rows). Instead of adding the previously mentioned data manually try to copy and again paste the samples and population if number are lesser and delete entire row if they are more in example file. Now finally copy your data (from the file which is causing the problem) and paste in example file you have modified according to your data earlier.
In order to prepare data for other tools Genalex and convert are the best tools to follow.

This is old, but since I have helped people with the same problem several times already I'm going to leave my answer here. Rohit's answer works because the problem is usually with the line endings and/or other unseen editing options in the file. Always edit such files in proper programming editing tools, such as Komodo Edit, and, with Micro-checker, beware when using other operational systems such as Linux or OSX to edit files, micro-checker only reads files with Windows line endings. So if you edited the files in linux or someone sent you files and you are using their files check in the file preferences whether the line endings are Unix line endings or the Windows line endings. I haven't encountered the same problem in other population genetics tools, however, similar effects can happen with the tab. Some input files have to have all tabs removed and replaced for spaces.
