I have two similar strains of Agrobacterium called GV 3301. One contains low copy plasmid “pBI121” and the other has high copy number plasmid “p6U”. Whenever I transform my explants with these two strains under same condition, I can see that controlling the agro-infection of strain containing GV 3301 in comparison to p6U is really harder.

When you said "two similar strains of Agrobacterium called GV 3301", what exact difference exist between these TWO GV3301?
The only difference between two agrobacterium is the kind of plasmid that they contain.
Ye et al. Transgenic Research (2011) 20:773-786 report occasional lower transformation frequency in using a low copy pRi origin of replication in the binary vector, but this is made up for in increased quality (reduced copy number and backbone) in resulting plants.
