I found a paper regarding the work we wanted to do. The receptor they have used is same as we have decided to target but the ligands are not same, we have our own novel compounds belonging to the same class of compound but from different plant species. We wanted to carry out docking and simulation studies and our analysis will be very similar.
Does this count as plagiarism? Can we still publish the work in same journal or with a higher impact factor?

it is only plagiarism if you copy their text - not if you copy their methods. Repeating experiments is common practice - usually accompanied by additional experiments expanding on the initial findings. Using different ligands and compounds is a common example. You should however acknowledge the original paper as the source of the methods and compare your results to theirs. Even so if the experiments are too similar some journals may be reluctant to publish your paper if it seen as just a copy of the original work.
This doesn't come under plagiarism. You are just only copying the methods and then implementing them on your own novel data set. Just cite the reference from which you have taken the methods and you can compare your results with your results. As you said your ligands are novel but from same family. If they are novel, their would definitely be some difference between your ligands and their ligands. So just proceed with the docking and simulations and then compare the results. Yes our method is different, we have made more runs and results are better that published paper. And we will acknowledge that paper too ,
It doesn't matter whether your method is different or your results are better, but what matters is your compounds or ligands should be different. I hope you understand.

I would suggest what matters is that there is open conversation about how to help each other find a solution. Collaboration is the key to success!
Its little bit unfortunate !!!!! But don't let down your hope.
As you have different derivatives from a different plant source, so it will add some novelty to your work. Although you need to cite the earlier work which was similar to your work and this is not the plagiarism.
Honestly speaking if you want to publish your work in high impact factor journal then you should have rationality in your work or must have rationality in your methodology.
