I would like to know which one is better between GO terms and KEGG terms for best descripting the functional pathways of transcriptomic or proteomic results.
I understand that both are good and related but when I need to select only one to be on a figure what terms are preferred.

GO terms are more "universal" and since KEGG is not supported anymore (https://www.genome.jp/kegg/docs/plea.html) I could advice you to use the first (but sure both have good reasons for).

,I believe that both are important, as the first gives you an overview of the biological processes, molecular functions and cellular components terms while the other allows you to investigate the pathways more thoroughly. We can say that they complement each other so I advise you to do both analyzes if you can. Otherwise you can choose one or the other based on your scientific investigation. Probably GO terms gives you a general overview compared to KEGG.

I agree with Gaia as well, both are nice and complementary. Cross-examine GO vs KEGG and see if they're both telling a similar story. I do like the pictures that KEGG provides for individual pathways which can really help you tell a story. Also worthwhile checking WikiPathways (https://www.wikipathways.org/).
