Does anyone know of free software for generating heatmaps based on dinucleotide odds ratio data? I have used excel and assigned colors. My heatmap is good but I need it for a publication and I cannot fit it in one page. So if you know any softwares that might solve this problem it would be great. Thank you

I am using Java TreeView for a lot of applications. Your input file needs to be in txt format and obey some (simple) rules, but Treeview will make awesome heatmaps. It is available for free download at http://jtreeview.sourceforge.net/

MeV is another nice one - it allows you to cluster your data as well, if you need to, and to perform some statistical analyses. It was designed for microarray data, but should work fine with your data set.
