Fragment analysis - How to compare unequal numbers of peaks between individuals ?

Hey I want to do statistical analysis with my results of fragment analysis. But my individuals have unequal numbers of peaks for the same loci. For example individual x has 5 peaks for loci 1. Individual y has 2 peaks for loci 1. How can I handle this ?
