I was using methylation with potassium methoxide procedure to prepare both triglycerides sample and fatty acids sample. and I had good peaks for both. But now methylation procedure doesn't work with fatty acids sample and it gives no peaks (it works only with triglycerides) , which is a strange thing for me. Could you please suggest another way for fatty acid sample preparation?.
I used methanolic HCl and it worked just fine, but other derivatization protocols should work as well:

The website below gives a variety of methods for methylation of fatty acids.
However, if your method did work and now doesn't, the immediate question would be "what has changed?" Are the reagents out of date, are the samples different etc.
