whether the Fragmentations of the compound formed was more in GC-MS or LC-MS. Is because of the separation by gaseous carrier used in GC. if so, why not electrospray is not much fragmented?
The Agilent documentt sent by Ketan Variya give some important explanations at respect. Both methods could be efficient, it depends of the vvork aims and samples characteristics and composition. If you are trying to study a compound degradation and intermediates formation, in my opinion, LC-MS is recomended. The higher temperatures employed on GC-MS could produce more degradation compounds than that ones really present at the sample (artefacts).

If you are going to study volatile compound like pesticides, I think that GC-MS is a better choice, because of reduce time on analysis and results processing and interpretation. The GC-MS spectral database vvith pesticides data are really ussefull.
