I defined my structure with a model builder of -ndm 3 -ndf 6 and my soil as -ndm 3 -ndf 3 with a stdbrick element. I connected the base of the structure with the brick elements with eqdof in dof1 and dof2. my analysis failed even for gravity load. what kind of constraints did you use to connect the base of the structure to the soil. I aslo tried to use rigid link, but it gave me an error because we cannot connect two nodes which have different dof.
Try using a description like:
node 1 1.0 1.0 1.0 -ndf 3
for solid nodes.
node 2 1.0 1.0 1.0 -ndf 6
for frames.
then apply
equalDOF 1 2 1 2 3
use
model BasicBuilder -ndm 3
at the beginning.
Some elements state it will only work for ndm 3.

Yes Ahmet, I modeled with two different model builders of -ndm3 for soil element (brick element) and -ndm 6 for the structural element. I tried to connect them with equal dof system but my structure wasn't stable on analysis.
Try only
model BasicBuilder -ndm 3
without ndf at the beginning.
Do not define two model basicbuilders.
