To reduce feature dimension and improve the model performance in machine learning, I am using the genetic algorithm to chose the best 20 features form 100 feature subset. However, some feaures are presented more than one in a chromosome, what is the best method to deal with this issue?

When the same characteristic appears several times in a chromosome, redundancy occurs, which can decrease the effectiveness of the genetic algorithm. I present you some of the ideas that i recommend (and have work for me) to solve this problem:
Duplicate feature removal: a simple solution is to remove duplicate features from each chromosome before evaluating its fitness. This ensures that each chromosome contains only unique features and thus reduces redundancy.
Redundancy penalty: Another strategy is to penalize chromosomes that contain duplicate features in the fitness function. That is, those chromosomes that contain the same feature more than once will receive a higher penalty. This will incentivize the genetic algorithm to choose chromosomes with unique features.
Selection of features in groups: Instead of considering each feature individually, similar features can be grouped into a cluster and a representative from each group can be selected. In this way, redundancy is reduced and features covering different aspects of the data are selected.
In any case, it is important to keep in mind that complete removal of duplicate features may not always be the best option (I dont recommend it), as some features may be more important than others and removing them completely could negatively affect model performance. Therefore, feature selection should be based on careful evaluation and understanding of the problem at hand. So depending of your specific problem you should applied one or more than one of the solutions presented.
