During analysis of in silico thermal denaturation of a dimeric protein should I calculate RMSD, RMSF, etc of individual monomers or the whole dimer?

If you want to assess the (de)stabilizing effect of dimerization, you should also perform the thermal denaturation simulation of a monomer.
