Does anyone know why do we have a set of additional, unassigned peaks in 2D 1H-15N HSQC spectra? I know unassigned peaks usually are side chains, but I am not 100% sure.
If you run a known protein standard to observe the amide fingerprint, such as ubiquitin, do you see only one set of amide H-N pairs? Perhaps your spectrum is not decoupled properly or you have a version of the sequence intended to measure coupling - so about 90 Hz of separation for amide coupling.
