FTIR or Raman Spectroscopy would be the technique, however you'll have problems in reliable extracting ammonia into liquid phase from your samples. Are you sure ammonia is what you are looking for ? You could also compare the weight of clean bedding vs the used ones and test urine in FTIR and extrapolate on the content - however this will be very unreliable ! What is the question you are trying to address by understanding the NH3 content ?

We don't have access to determine it in gas form in the cages and we used an intervention that may decreases the ammoniac content in bedding/urine. A proof of concept.

Is it a metabolic cage ? You could try using IVC-s (Individually ventilated cages) and hijack the output and put it trough a gas chromatograph or a cheaper ammonia detector - then you could have almost realtime ammonia concentration readout !
