I have in the past worked with the MitoTracker dies. They are rather expensive and that is the bit I am hoping to avoid.
I would really appreciate it if anybody can suggest a mitochondrial specific dye that is well retained post fixation. I can do the stain live or post fix and have no preference.
I am interested in mitochondrial number/size/morphology. Not so focused on membrane potential specific stain.

Easiest would be BacMan CellLight Mitochondria RFP/GFP, it's a Baculovirus construct.
I normaly use it for long term live cell imaging, but it is fixable as well. (fixing in my case ruins mito morphology).
Pros :
easy to use
independent of membrane potential
fixable
2-3 days of fluorescence
no unspecific background
Cons:
incubation with the virus at least over night.
I have tested it in many different cell lines and had over all about 80% transfection efficiency, only found it not working in adipocytes.
