Does anyone know about mRNA and rRNA binding site software or online modelling/ prediction? Such as molecular docking?

I found this a weird phenomenon. I got silent mutation and verified by several sequencing result and ended with manifest expression. I am wondering if i should isolate the mRNA directly or try the modelling. Does anyone have clue about it? Thanks a bunch!
