We are having difficulty in amplifying the 3' end of ssRNA virus genome (CSFV). We have amplified almost the complete genome of the virus by using overlapping primers. We have also tried to design different primers to amplify this region and also tried with a 3'RACE kit, but did not succeed.

I've experienced similar problem years ago with a long transcript. I think, restriction digestion of 3'end follow by subcloning (Blind cloning), can help you. cloning vector have specific primer with perfect performance.
