I followed a procedure similar to what it is done with thaliana. The seeds where sterilized with bleach solution, washed to remove any bleach leftovers. I am stratifying the seeds at 4 degrees C for 5 days in 0.1% agarose. After that I transfer seeds to germinate on sterile nutrient agar plates. But I did not get them to germinate.

Seeds from some A. lyrata populations seem to be more difficult to germinate than others, and I haven't yet found a foolproof solution to that. You might want to try it without the stratification. In nature, A. lyrata seeds usually ripen in the summer and germinate in the late summer or fall without going through a cold period, so its possible that dormancy mechanisms in some populations might actually slow germination if seeds are cold-treated. I've done it both with and without a cold treatment.
Is there a reason you are germinating the seeds on agar? (E.g. observing root development?) For our research, we simply sow A. lyrata seeds on the surface of moist potting soil (I use Fafard germinating mix) without a bleach treatment and keep them moist. We typically get 70-80% germination except for a few problematic seed lots as I mentioned above.
The experiment was proceed by sterilizing ca. 500 seeds with 70% ethanol for 5 min, after discarding ethanol, the seeds were washed with 2% sodium hypochlorite with one drop triton X -100 for 8 min and rinsed 3 times with SDW. For planting of individual seeds at low density, adhered one seed to the tip of a pipette by using suction, then released the seed onto the MS agar media (Murashige and Skoog Basal medium, Sigma, 2.16 gL-1 MS salt adjust PH to 5.7, 8 gL-1 agar).
