In downtown and heavy commercial areas, pedestrians use streets and interact/conflict with vehicles. Therefore, causing congestion that is caused by heavy traffic as well as pedestrian conflict. When analyzing/simulating (vehicular) traffic operation using the regular tools (HCM and others) and adding some friction factors to account for pedestrian conflict, results are not reasonable compared to real life conditions.
Does anybody know of a model or a methodology to analyze or simulate the pedestrian-vehicular traffic conditions?

Since you are targeting capacity analysis, using a microsimulation model like VISSIM or PARAMICS will be your best choice. They have good integrated interaction environment for pedestrian-vehicle mixed facilities. However all the results are dependent on the calibration that you do. Gap acceptance models, desired speed distributions, max desired acceleration and deceleration among other parameters need to be calibrated. The calibration is also different if you are analyzing a signalized or unsignalized crosswalk or roundabout for instance.
If you want to analyze the safety of pedestrian-vehicle conflicts, then existing microsimulation models are not mature enough to consider detailed user maneuvers and extreme events which are basic requirements for reliable safety assessment.

For intersections, I would say Vissim/simtraffic for micro-simulation, and HCM chapter 18 for macro analytical equations
