I'm a R user and would like to perform some quantitative genetics tests. The experimental design is full- half-sib design (each male mated with two females).
There may be some hint from the recent special issue in Molecular Ecology Resources (http://onlinelibrary.wiley.com/doi/10.1111/men.2017.17.issue-1/issuetoc), which mainly focus on the application of R in population genomics.
ASReml-R is a good package for classical quantitative genetics using AIREML. MCMCGLMM is also a good pacakge. rrBLUP, BGLR are also good packages after you convert your pedigree to inverse matrix of A.
MCMCglmm is a good R package to estimate variance components, but there are also other specialized programs which are free for research for example BLUPF90 family written by Ignacy Misztal or Wombat by Karin Meyer
