Do DNA binding dyes like CellTox Green (Promega) interact with DNA in apoptotic bodies? I am not sure, because in apoptosis, chromatin is condensed into a discrete apoptotic body. Also, if cells go into secondary necrosis (following apoptosis), is the DNA recognized then? Or is it too degraded at that point to be bound?

Apoptotic bodies contain DNA which is degraded in a ladder style. Depending on the level of degradation of DNA and the type of dye you are using you may or not bind them together. At a stage of advanced digestion of DNA you will not be able to do it. But at the initial one you will probably succeed.

Cell permeable dyes like Hoechst-33342 works in apoptotic bodies but also in necrotic cells. You must remenber that at advanced stage of cell death, late apoptosis and necrosis may be similar for some factors as DNA dye. You need to plain well your experiments to avoid confusion.
