DIGE scanned images; Cy3 more clear than Cy2 & 5

After scanning gel by Typhoon FLA 9000 scanner I am getting good and clear images of cy3 but cy2 & cy5 images are not clear, their backgrounds seem to be blurred. Because of this I am facing problems during analysis. I am not able to decide whether this is a scanner problem or analysis software decoder problem.

Has anyone else experienced this?

Are you using low fluorescence plates ? Is the intensity of spots similar (after PMT adjustment ) for all the 3 dyes or is it just the background you are talking about ?
