I have recently started looking into repetitive PCR as a method to identify strains. I haven't done any yet myself, but I have looked at some results from other people. Something I noticed is that for one of the bacteria the result was very different (only about 60% similarity between the two runs) even though it was supposed to be the same strain, just cultured at different times. Both experiments were done using the same DiversiLab fingerprinting kit. What could be the reason for this, if contamination of the cultures is excluded? Feels like too big a variation for a normal run-to-run difference. How reliable are DiversiLab kits? I have seen some articles that say it's good, but not that many.
