Miranda software is one of the great classics in miRNA target prediction. It is good software, robust, but sometimes is rather "optimistic". That means that you will get targets that are probably far to be realistic.
However, Miranda has a big advantage if compared with other softwares; it has its own standalone version. So you can search for miRNA targets in "exotic" genomes that are not typically included in the usual softwares. The only thing that you need is two text files in FASTA format, one containing the sequence of the miRNAs that you want to test, and the other one with the genome or target sequences. That's it... In a Linux box it runs very fast...
