In the MS Word document click on the "insert" option then click on "symbols" option, use the symbols for different Arabic consonants and vowels as per transliteration rules. First time it is a bit hectic and boring but after that it is easier to use. You just have to click on "insert" then "symbols'' and you will find all the transliteration alphabets there.
