I have isolated fresh water microalgae. I want to identify the species accurately. I have read in several papers that Sequencing ITS1 and ITS2 regions are good for molecular level identification. Therefore, can somebody tell me, Is that okay for using ITS primers (ITS1,ITS2) for the identification of microalgae?

I work on green microalgae taxonomy, including molecular phylogeny.
It depends on the group you are interested in. For example, there is a barcode proposed for Chlorella and its allies based on ITS.
For most of the other algal groups, it is still very necessary the sequencing of 18S rDNA.

Its ok, but like what Garcia pointed out, it may still be necessary to use 18S, as I believe majority of sequences in public databases are 18S. You may need to construct a phylogenetic tree and verify with microscopy as well. Feel free to drop me a message if you need help.

Here, I am agreed with Thaís Garcia da Silva and Willy Yee that,molecular identification of microalgae can be done one basis of 18S rRNA gene sequencing and phylogenetic analysis but I would like to add one more point to confirm isolates identity you have to do 23 S rRNA sequencing along with above said gene that make sure you that identification was correct.

Thank you very much! I have observed the species under AXIO Lab A1 (Biological microscope with Digital imaging system) and by the morphological features I assumed it should be Chlorella sp, not sure though. That is why i am performing a molecular level identification. I agree with the 18S rRNA sequencing and i thought it would be better to do 23 S rRNA sequencing as well for the identification.
