Can you provide more information about your project? You would not need to specify in depth, just tell us in a generalised way.
You mentioned that you wanted to compare the genotypic frequency. Would it be a population genetic analysis? Do you want to study the genetic diversity and structure in any populations? Plink is also a useful tool to perform some association analysis. Would you like to perform any association analysis?

Thanks for your replies. I want to determine the OR of each genotype (GG, TG, TT), using plink in the case of the case control study. Now, I already have OR of minor allele. Moreover, it's possible to use the Cochran-Armitage trend test for evaluate the association between genotytic frequency and disease outcome when one genotype is absent in other group (case)?

We used Graphpad prism to calculate odds, relative risk and association by using different models such as dominant, recessive, co-dominant and additive models for case control genotyping
