I suggest that you inspect the nexus file generated by MEGA with a text editor software. TextWrangler is a good choice if you are using Mac.

I believe FigTree was created to work on output files from BEAST. Is there an alternative for MEGA?

Figtree cannot manage the title present in the Mega version. Open your file with an editor (like gedit in Linux, or notepad in Windows, i don't know for mac) and suppress the ligne of the title...

I agree with Luis sir, you can follow the steps.

First construct tree with Mega software 5.0 and save it as a Newick tree file

Then open it with Figtree 1.4.4.
