In some situations yes, depending on whether these deep tectonic structures have been subseqeuntly reactivated by later tectonic stress regimes (note that reactivation may occur with a different sense of displacement). If this does occur, it can lead to the development of much shallower crustal structures which can, potentially, impact groundwater mobility. A good example occurs in the Southern North Sea where the development of the much younger Hewitt-Dowsing fault zones appears to be controlled by deeper 'basement' thrust structures associated with Iapetus closure....

I agree to the earlier comment. In addition large deep tectonic structures, may change affect the geodesy and thus the shallow aquifer

stratigraphic modeling can make better comprehension tectonic structure in petrel software for example (Petrel version 2014.2) youhave an added module called "tectonic modeling" is become a powerfull tool to examinig relatioships in morphotectonic modeling in 3D environment but the database required for this approach lead to use the sismic data andgravimétric database (format with las extension.

Definitely deep tectonics may impact the flow regime of shallow aquifers.Shallow aquifers mainly related to some impervious horizons bounded by permeable sediments.Deep structure modelling vis-a- vis ground water flow' will able to define its impact as change of flow direction etc. Further, it is also related to the intensity of impact, porocity, permeablity and thickness of host rock. 

If you wish you can evaluate our field evidences concerning the relationships existing between chemical characteristics of waters and shallow tectonic structures. Yes, deep structures impact the flow regime of shallow aquifers. For example, continual loading of sediment in the Nile delta causes isostatic depression of the upper crust. This causes the lateral flow of melt below the Moho that will seek to rebalance total isostatic equilibrium elsewhere. Any aquifer in sediments above the resulting rising upper crust will flow laterally in consequence.
