I have done ChIP qPCR using same amount of DNA from input and antibody precipitated sample and I got Cq value 21 in input and 23 in sample for one target gene. Is it problem as the Cq is lower in input than sample? Someone suggest me that Cq of input will be greater than sample that means the amount of target gene will be low in input. Here I mention that I took 20ul sonicated sample for input and rest of (650 ul) for immunoprecipitation. Can anyone suggest me?
