I am running qPCR analysis of octopus hatchlings, it is difficult to remove the ink sac of all the samples, I would like to know if I can proceed the analysis, without removing the ink sac. Does the ink make any interference with fluorescent dyes?
I don't know about the dyes used in qPCR, but I know that squid ink (and chromatophores) can inhibit PCR reactions. You need to make sure the sample is thoroughly clean before extracting DNA, or dilute the DNA (1/100) before using if you can't get rid of all the ink. Hope this helps!
