I am trying to find an online tool that would output the 3' UTR length (and perhaps the 5' UTR length as well) for a batch of input genes. The best I could find so far was biomart.org where I was given for each gene several UTR start and end sites - but I am not in the business of having to find out which of those are the correct sites. I am sure there must be a tool out there that simply provides the length of the UTRs for each gene. Any feedback is much appreciated, thank you!
You can chop both 5'UTR and 3'UTR from NCBI while downloading the gene by excluding the CDS. 5'UTR you may cut before the ATG and 3'UTR you may cut after the stop codon. Both the output you can store as a fasta you may use for further sequence analysis using emboss or any seq analysis tool.
Sounds complicated if one had to do this for hundreds of genes, but thanks for your input !
