Most of the commercial cultures are registered with the manufacturing companies so even if you will isolate them, you would not be able to make any product from these cultures as these are legal copyright issues and cultures are the intellectual property of the company.
Most of the companies also use a consortium of mixed Lactic cultures, so you would not be able to isolate a single bacterium of choice.
These probiotic cultures also have GRAS (Generally recognized as safe) status. So there are no safety issues associated with these cultures.
And also if you isolate the cultures and use them in your experiments, you would not be able to publish the results as you would require no objection from the company which in this case may be impossible to obtain, why would a company allow someone else to work on their cultures when they have their own in-house Research and Development divisions.

However as said you would need a material transfer agreement anyway to make any publications etc. Thus it would be better to simply contact the companies directly and try do a collaboration. In some cases it is even possible to buy the cultures - but again you would need a MTA to make publications.
