Regarding encapsulation efficiency (entrapment efficiency) test for Nanoparticles, If I'm targeting the detection of free drug in supernatant in order to estimate the percentage of drug entrapment in the fabricated nanosystem, can I do the test with normal lab centrifuge having maximum speed 5000 rpm?
N.B: the produced nanoparticles particle size varies from 100 to 300 nm.

You need to check whether 5000 rpm will be sufficient for releasing the drug from capsule. This depends on the nature & type of your encapsulation. Alternatively, you use use some solvent that will dissolve the particles and hence the drug will get released. Then you can proceed with the procedure for determining the encapsulation efficiency
Please provide more information such as the size and density of the particles.
size dependent centrifugation varies so that will entirely depend on the size of your particles and also the size of drug/molecule encapsulated.
For liposomes e.g. you can do column chromatography. For nanoparticles with larger size encapsulating drug of smaller size you can also use dialysis membrane of MWCO that is threshold.
Also like John Francis Miller pointed, you need to consider size and density of particles as well and thats why asked for it.
