I think there is no difference between transmison spectrum in any medium, the PCF is a type of the optical fiber. For more detailes you can review the standard fiber books, such as fundamental of optical fiber. There are more possibilities in the MATLAB to simulate your optical links.

You can use MEEP to do that. You need to setup your structure first and then inject your Gaussian source from one side ( a line source for photonic crystal) and monitor the flux from other side. You should do that over your substrate two times, with and without the photonic crystal for normalization.

MPB is designed o calculate the bandstructures, not the transmission. As mentioned above, this can be done in MEEP (or any other Fintie Difference Time Domain solver (FDTD)). However, FDTD will only present one implementation of te PhC with a disorder corresponding to the mismatch between your periodicity and the Fdtd mesh. I.e. if your mesh is 10nm in size and your period is not a multiple of 10, then the PhC holes will appear to have an error in the position, which leads to optical losses. There is an add-on script for MPB that can be used to calculate the propagation loss (not transmission specturm) from a single run. In the end the exact transmission spectrum is almost impossible to predict, as it will depend on the exact disorder realization, ther fabrication tools and methods used and the quality of those.spectrumband structures.

4-5 years ago I used to work on wave propagation in PhCr while I was in UOttawa. I used crystalwave from Photon Devices. I have some published along this line. Mainly investigating negative refraction and slow light propagation in PhCr. Their FDTD simulator is good.

As Sebastian A Schulz said MPB allows users to calculate the band structure and electromagnetic modes of periodic structures, you can use Meep to calculate transmission, but I recommend you RSoft CAD software FullWave module to calculate transmission because it is a simple, high-precision.
