I am using a 3 phase voltage system with frequency set at 50Hz. On applying abc to dq0 transform on voltage(using MATLAB) I get a steady voltage with minor fluctuations.
In order to remove those ripples I am using a low pass filter with pass band edge frequency set at 36rad/sec(randomly set..and ripples are removed).
I have read in books that abc to dqo gives DC o/p so why am I getting fluctuations in output?
Does it mean that on applying abc to dqo transform and setting the frequency of LPF at 36 rad/sec I have removed the fundamental component(frequency=50 Hz..does this question make sense after applying Park transformation which corresponds to DC o/p) from the output?

In my real world experience, developing audio narrow filters, I have found that the energy that is filtered out is NOT destroyed. The filtered energy is resolved into the base-band of noise. In my developments, filtered energy is resolved into sub-harmonic and supra-harmonic energy , which I have observed with the O'scope. In my work , the side-effect of all my filter circuits has been a measurable increase in the base-band noise level.
I suspect that this is the cause of your 'fluctuations'.
