I think this question needs more clarifications.

Do you have same soil type, cropping system and management (fertilization, tillage etc.) in rain fed and irrigated systems?

Are the yields comparable between the two systems?

SOC stock will depend on all these factors.

Yes, I assumed that soil types, cropping system and management should be similar in a given ecosystem. For example, in particular watershed area, there may be sites which can be treated with rain fed agriculture and irrigation agriculture.
