Changing climate affects in many ways of freshwater quality and its biodiversity. I think that the study is much needed to find some solutions towards conservation. I have some ideas and found some methodologies adapted to. Eventhough, have some ideas, I need more suggestions from the persons who developed expertise on this.
In most of the cases fresh water in downstream affects more than in upstream. In downstream water quality get affected due to heavy loads of sediments coming form upstream with agro chemicals. If you need to reduce this sediment transportation that has to be addressed at micro catchment level in upper reaches with the community participation. disconnecting all impervious areas, increase time of concentration, reduction in discharge, increase travel distance and enhance sheath flow over recharging areas are some of the techniques. Please be familiar with Low Impact Development concept and apply techniques according to your site condition.
The parameters that control the quality of sea water are usually O2, winds (hydrodynamismes causes), and the light that a vital source for microalgal species and macroalgal and are at their all on the first link in the chain food. For other parameters, are involved in a direct way (heat causes warming of surface water so that participates in changes in the quality of the strata so redistribution of species (depending on temperature, salinity, availability of food packages, pH "related to precipitation especially "....), where does the notion of ecosystems, I advise you to read my book on the following link

A long term data of minimum 40 years can be an approach to monitor the effect of climate change on hydrological parameters and biodiversity. But it is important to know that what are the variables to be monitored and which tiers of biodiversity.
I agree with the opinion of Abhijit Mitra, and i believe that´s the reason to have few articles about it. I have an article that is about to be published in the Marine and Freshwater Research that deals with it and brings the few references related that i used to support my arguments . The question that arises is what changes, in a long time scale, that climate change can promote on the limnological conditions, and how it reflects in phytoplankton community. In my article, i evaluate the interannual variability of rainfall (probably in response to ENSO events) and their consequences over water level, which resulted in increased phytoplankton biomass, probably due to increased thermal stability . Some articles of Carola Wagner and Rita Adrian specifically address these effects on diversity and helped in the discussion of my results.

Hi,
first you should have long term monitoring data to see changes. Second, solar, moon and other cycles influences should be taken into consideration. Anyway, this is hard work for large group of scientists, but if simplify can use species landscape indicators, that depends on ecosystem type - water, forest, desert etc.
