on simple software thay yoy can certanilly try is SMART from EMBL http://smart.embl-heidelberg.de/ is able to recognize pfam domain. Of course it will recognize only proteins with very tipical protease domains

As far as I can judge (and understand what you are looking for) you have one of the best, if not the best, prediction tool to date.

I’m not sure about what you are looking for but did you checked the following tool?

It is the ‘improved’ version of PROSPER. This paper gives an excellent overview of different tools and (often) the rationale behind them as well.
