You don't need any tool, because you cant build an assembly by 16S rRNA gene sequences.

There are a lot of them depending on your need. It could be genome assembly or transcriptome assembly. If its genome it could be prokaryotic or eukaryotic. Everything has sequence. Please be specific about what you need.
