You can prefer to take a little sample and go for Electron Microcopy which will prove the presence of virus distinctly from the bacterial infections. Apart from this, you can conclude upon the Family of the virus be observing its morphology in the electron micrograph and do PCR for identification of the specific family, go for sequencing and design primers specific for the new virus and use it for regular PCR detection which will be cheap and robust.
