I am using the attached matlab code to implement random waypoint mobility model, but I want to make some changes. I have two rectangles and I want that moving points to not enter to these two rectangles' area. I would be thankful if any one could help.

Well I did not go through your matlab code...intuitively there may be a solution as follows:
First store the coordinates of the rectangular areas in some variables. Next at every iteration of the simulation, check whether the computed current position falls within any of the two rectangles----this may be simply achieved through comparison between the currently computed position and boundary x , y coordinates of the rectangles. If the current position lies outside the rectangles then we choose the this position to be the next position of the particle. Otherwise, if the computed position of particle falls within a particular rectangle, then a projection of that interior point on the nearest boundary of the respective rectangle may be computed. Subsequently some fixed offset may be added to the projected point (lying on the boundary of the rectangle) in order to safely move it away from the rectangle. Such newly computed coordinate may then be regarded as the next position for the particle.
I hope this works....Anyways I shall be looking into the code and may be I can comment something more afterwards.
