During my exploration of the Saudi flora, I have found this Withania sominfera with a strange leaves colour, is it a fungal/bacterial or virus disease, dose this plant deserve a phytochemical study in order to isolate new secondary metabolites caused by this infection? Please note the spots as indicated with the red arrow.

There is no much possibility of new marker or new secondary metabolite. Generally, I have seen in diseased plants that there is a change in metabolite concentration.
The chlorosis looks like a mineral deficiency. The spots looks like physical damage, but I cant see the spots clearly to be able to tell exactly . Is it sunken or bulged, powdery or gooey?
This looks like either a nutritional disorder or herbicide damage. The spots maybe where droplets of herbicide landed and caused initial necrosis followed by systemic chlorosis of the leaves . The plants could be severely nutrient deficient or in nutritional inbalance due to presence of chemicals or other materials in soil or anaerobic waterlogging of soil.
With my experience in plant pathology, i can say the spots are not bacterial/fungal/viral infections. They must be insect damages. Sure. The chlorosis may be because of mineral deficiency as others say.
You can study the phytochemiccal difference but that is not a novel idea. very obvious that u will end up in enhance phenolic content and so on.

I do not work with phytopathology, however I have a suggestion. If the change in the sheet is flat can be suggestive of fungus, virus or bacteria plumb. Make a sweep of the area or several affected areas and do a culture on Sabouraud agar agar or m Brain Heart Infusion (BHI). If you develop colony of colors and different morphological aspects may microscopically investigate whether the fungus or bacteria. must be careful to avoid too much contamination ... Prior to collecting the leaves do asepsis to avoid excess contamination.
If the lesion is high, try to see if content has solid, liquid. Sometimes you have certain nematodes that grow in woody vass. Or some insects lay eggs on leaves .. Best observed microscopically. Not descaratr also be the chance to make a virus ... ae culture environments in special culture media for viruses.
Alternaria alternata is a fungus. It cause mycosis and stains on sheets of Withania somnifera can infest many other plants. It also causes upper respiratory tract infections in patients with AIDS, asthma in people with sensitivity, and has been implicated in chronic rhinosinusitis.
I am sure that the plant is not infested with fungal/ bacterial/ viral pathogen. The plant definitely suffers from mineral deficiency. The symptom is interveinal chlorosis. Please check for Mg/Mn deficiency or Fe . It will be a wasteful exercise to examine the plant for secondary metabolites
