The exact answer to your question depends on the raw format. When first reading the question, I thought you were talking about raw data from commercial OCT, as Spectralis or Bioptigen. In that case, the OCT Explorer from Iowa University would be great. Bioptigen provides ImageJ plugins to open their raw files. But for data straight out of the spectrum analyzer, you should precise which machine your using - and may be contact the manufacturer.
ImageJ can be used and is Java scriptable. But you have to be more specific. What sort of data do you have and what is is that you want to measure. What is the scientific question that you need answered?
